-In Pikmin, the song Ai No Uta has lyrics that basically describe a Pikmin following Olimar around, and they are killed protecting him. And as quoted, "We will never ask you to love us" 

-Water Wraith, may I say any more? 

-Imprisoned, may I say any more? I know this thing scared me the first time I played Skyward Sword. 

-Ganon is stabbed in the head in Wind Waker. 

-Rosalina's parent's died in Super Mario Galaxy, and she has such a sad back story

-Dimentio is basically insane in SPM 

-PokePark 2: Wonder's Beyond, Black/White, and X/Y have really deep plots for being children's games 

-Mimi is seriously an exorcist. She fucking scared me the first time I played SPM. 

-Count Bleck and Tippi's backstory is deep 

-Sammer's Kingdom is literally destroyed by the void. It's nothing now. The level you return to is a white expanse of space with pieces of Sammer's Kingdom spread across the level. And the music sounds demented.
